Co-owner Richard Turk cited increased expenses and declining sales in recent years. He said he plans to continue to sell music through the store's website.
Since opening 64 years ago, the store has attracted Broadway actors, musicians, celebrities and tourists.
Colony moved into the Brill Building in the 1970s from its original location on 52nd Street.
The Brill Building was once home to music producers, publishers and songwriters, including Neil Diamond and Carole King.
